Topping, LST, pruning... All of that will help keep the mother plant shaped the way you're looking for. I had a bonsai mother plant last year that was kept in a 1-gal container. You'll find as the plant grows, it becomes easy figuring out which branches to take off to keep it small. Or, if you are trying to keep a big mother plant, even easier.
@Gilan Eugene Just re-read this and realized you were asking about mother plants. Yes, once you start clipping off clones they will essentially stay small and as branches grow up you can snip them off.
